I need 9V from my power supply to run a component that I am shoving inside my case. I know I can use a buck/puck converter to get the proper voltage but I also know that 12V - 3V = 9V on the molex cables. Is it safe to use that in this way? I have a EVGA Supernova G3 and I don't want to ruin it. I am only taking about 0.6A.

Molex has 5V not 3V.

You can get 7V from molex safely: 

 

The 3.3v line is for the CPU only, and is on a different set of circuitry.

You will likely fry the PSU if you join the 12V rail to the CPU 3.3v.

Buy a proper voltage reducer, they cost like $4 on amazon.
