3-pin is the regular fan connector. The 5-pin sounds like a RGB connector rather than the actual fan connector.

Maybe it's like with Corsair.

Is there an additional controller just for the fans which THEN go into the main controller?

Corsair does it like this: Main controller (Commander Pro) has connectors for fans themselves only with no lighting. The RGB wires from fans then connect to a different LED controller WHICH then connects to a LED port on the main controller (commander pro). The LED controller is sold in packs of fans or separately.
