i am building a new pc and im not sure if my audio cable is going to reach the plug on the motherboard without running the cable behind the motherboard, over the motherboard tray and under the motherboard. i would also like to do this with the front panel connectors. is this safe to do?

Yes. The cables are insulated with that plastic cover. If, and this is really huge if, they get cut or plastic somehow rips of then you might face short circuit.
