Change which partition is System

I have an HDD that I want to remove, however removing it makes it so that the computer won't boot.There are 50 gigs of used storage on the drive, but no files in the root folder. How can I make the other drive have the system files?

You clean install windows because you screwed up the first time you did it.

Next time remember to unplug all other drives when installing windows.

I would like to avoid reinstalling all my programs. Is there any way to do that?

No.

You can save stuff like pictures and documents somewhere else while you clean install, you can't copy any parts of the OS or programs over.

Could I create a recovery drive, then restore from it?
