I have an S340 and don't find the fans to be very loud at all - are you sure no cables etc are hitting the fan? Originally the label on my CPU cooler was hitting the fan blades which made a lot of noise.

Strange, mine are pretty quiet. Depending on your motherboard you should be able to go into your bios and adjust the fans.

Unplug the case fans and see if the noise stops - you'll be fine to run for 5-10 minutes without case fans (probably a lot longer, but I wouldn't like to recommend that!)

Older MSI mobos aren't that nice to 3pin fans. You can try with Speedfan to lower fan speeds even more.

msi p81m-p33  and the system fan ones

Sysfan2 is just a powered header that offers no form of control but sysfan1 might work for 3pin fans. Are the fans in different headers running at the same speed?

In that case, the sysfan1 header only provides 4pin pwm which means 100% rpm for 3pin fans. If you want to run the case fans at a lower rpm, you can get a fan controller or do a simple 5v mod for the molex fan adapter that comes with the case for ~40% speed. http://www.silentpcreview.com/article6-page1.html

Here's video on how it's done:
