I'm a bit down on MSI boards since it's a shitty 4 phase VRM, but for the colour, it might be noticeable if you get the wrong shade of black, so try to colour match as close as possible, as for any LEDs, they can be turned off.

I would be careful with tape of any kind. Electrical tape is a pretty good insulator for heat as well as electricity, don't tape over parts that need to be able to dissipate their heat (VRM's for example).

Also, other types of tape may use an electrically conductive adhesive, the same may be true for certain paints or inks, even after it has dried, it may still be conductive and/or thermally insulating. Metallic paints would obviously be an issue.

The adhesive on electrical tape also won't hold for very long if exposed to heat extensively, it may start falling off your mobo in a matter of weeks. Other adhesives may become solid under heat and make it unable to be removed later. 

 

I would advise to pick a different motherboard that fits your colour scheme better.

I looked for other mobo but the almosst all black ones only have 3 fan headers

This will work fine. It uses a regular SATA power cable to power the fans, the PWM cable is just to be able to control the fans through the motherboard, it won't draw power from the mobo.
