Yes that will bottleneck it.

I'm working on Gaming PC with custom wall case and i want to have exposed GPUs with waterblock on it. 

And i want to make sure that it won't bottleneck GPU or possible short it after some time.. (GPUs will be watercooler /w bios update)

So PCI-E x16 "expander" is the only solution or is there something what could work better for this kind of case?
