So I just bought the msi 1070 hybrid cooler and it fits in my bit fenix prodigy fine.(case where the motherboard faces up) However I had to take out the hard drive tower to fit in the radiator because I have a 240mm radiator up top for my CPU. My problem is where do I put my hard drive? Should I drive my own holes at the bottom and have it vertical? Help!?

I think as long as it's not upside down it is ok.

Yes you can do that just make sure the mount is secure with no chance of it wobbling when moved in anyway.

nvm I just checked and it is fine upside down.

Sometimes motors are not designed to be run in certain orientations due to the type of bearing.

Is the optical drive bay open? If so, you can put it in there, there might be some holes you can already use to screw it in, or you can make new holes, or even get an adapter for it.

As you can see the upper drive bays are removed, but the lower ones are still there.

Both are removed due to the hybrid radiator

Now I don't know if this is perfectley alright for the drive, but this is my temporary solution. I didn't have to cut away at some of the material at the front as the 3 screws did not line up with the hexagonal pattern.

Yeah that works, I would suggest to add a block of foam to support the far end just a little bit and prevent it from potentially swinging.
