RAR files or Extracted Files

Hi, I have downloaded lots of big size games and I put them all in my External Hardisk but yesterday some of my game installer exe has gone. I don't know what happen and is it safer for me to keep all those files in .rar or just extract it. And how can I recover the lost .exe file? Sorry for my bad English. Thanks
