Then they support PCIe based SSD like the Samsung 960 Evo.

I just got my new MSI laptop and I intentionally bought it without ssd. My laptop has M2 slot marked as 3-M2L3 and I have no idea if I can buy Samsung evo 850 500 gb and put it in. https://www.alza.sk/samsung-850-evo-m-2-500gb-d2418813.htm?o=3

Slot in laptop has only two "holes" like there can be stuck the top part and middle part of the connector. I also seen in Linus´s video that there are "compatible" drives so I am wondering if this is good idea.

I just read a bit more on wiki (I was reading only some popular tech articles that just confused me more than actually helped).

In laptop there is M key connector 22mm wide and 80 mm long. This posted ssd has same dimensions and "B & M" edge connetor. So I guess I am good to go?

Only some M.2 will support the SATA version of the drive. Your best option would be to call MSI, and ask them what type of M.2 SSD your laptop supports. The other thing is to look at the documentations for your laptop. If it only supports the SATA version, then don't bother with the M.2 and get a 2.5" SSD instead.

M.2 SATA SSD is the exact same as a 2.5" SATA SSD. 0 performance difference, it just uses different connectors.

Yes, the Samsung 960 Evo runs on PCIe, where your MSI laptop supports it.
