I think the 6500 is a better value. As for the cpu cooler, while I do understand that it would not change the performance, it's for my piece of mind (I'm feel uncomfortable seeing high temps).

Good. Couple things though: Get an MSI 6GB 1060. It will be like 50ish more, but 

a. will match your color scheme

b. you can turn up graphics settings higher

c. gigabyte cards are pretty trash

Otherwise get a 3GB MSI 1060, costs the same

 

Wait till Black Friday/Cyber Monday to buy parts

It's faster, cheaper, better-looking, and matches your mobo

 

You don't need an aftermarket cooler, but I understand if you want one for aesthetics.

Seems fine :)

The only thing I would do differently:

-Get a 850EVO with 120GB those few extra $ are well worth it 

 

and when you can spend the extra bucks get the 6GB variant for the 1060. In some games you will notice it. 

Allso personally I recommend MSI cards. But gigabyte is allso fine

 

and lastly the RAM is a bit pricey but looks nice. You could buy some corsair Vengance LED RAM -> cheaper but personally I don't like the looks of it

Pretty sure the 1060 will fit just fine. It's around 278mm while the max length for a Air 240 is 290mm

well ok yeha those MSI cards are big but have nice cooling 

so then I don't see anything to be changed except for the ssd 

i had 2 Kingston SSDs failing on me and allso the 850Evo is faster

Yeha and this is allso why 212 does not fit :D

 

so here is the list with the led RAM to save some bucks for the 850 EVO (I still think it looks not so nice but ok leds are always BA.. but yeha corsair RAM is fine and my daily driver since I build PCs xd)

if to expensive I would rather swap the 6500 for the 6400 and still get the Samsung SSD 

 

In games the 6400 paired with a 1060 WONT bottleneck it or anything 

in Starcraft or something maybe a few FPS less than with the 6500 but yeha 

not worth mentioning :)

What is so bad about the gigabyte cards?

ok ASUS/MSI is better but why a different case only for the GPU cooler
