Yes, clean the thermal paste off of that as well.

That "AMD Athlon" piece there is basically the silicon die for that CPU.

No you don't need to worry about the brown stuff.  The heatsink will not make contact with that surface, hence, if it is contaminated, such is immaterial.  Just make sure the "die" part is clean before you apply new paste.  Rubbing alcohol/isopropyl alcohol works fine.  Acetone can be pretty aggressive and is needless for this application.

Boards of that era tended to suffer from bad capacitors.  So give them a good inspection.  From a'distance, they look okay.

it will be a real challenge to place thermal paste drop on that die xD

How so?  A little smudge, spread out with a finger or a business card/credit card works just fine.

nah, i thought in that package there is a cloth with alcohol to clean off thermal paste, so i took it. Sadly it looks more like an oil for the fan and less as a compound to clean thermal paste.

That looks like desiccant to help keep the packaging dry. Do not eat it.

No if you look at it carefully, it says "DESSICANT" on the packaging.  It appears to be very depleted dessicant.  That is not thermal paste, which tends to usually be a greyish substance, unless you get the brands that have a silvery colour.
