I'm going from the z87 platform to the x99. I'm planning on buying this motherboard.

I have two GPUs I'll be putting on this board. I was looking at the manual for this board and it "recommends" putting two GPUs in the first and second slots. I'd rather have them in the in the first and third slot so the top will have room to breath, but scrolling further down the manual there's this table.

You can see under the 2-way sli section it shows the bandwidth for the first two slots and then dashes for the other two. Does this mean having GPUs in slots E1 and E5 won't work?

Nope, it will work fine ;) 

The sole reason they recommend you to put it in the second slot is due to how the first and secondary slots are physically capable for 16 (aka 16x) PCIe lanes as they are wired like that while the lower 2 are only physically wired for 8 lanes (or 8x)
