Yes and yes.

 

It's best practice to clean off both the cooler and CPU itself, as otherwise you just have old thermal paste gunk on one of them. If you are re-using either you want it to be clean too. Alcohol and coffee filters will work fine. Coffee filters are recommended because they don't fall apart, like other sort of paper towels would and they also don't leave fibers behind.
