Minecraft + Skype is a very resource-hungry combination. I see no other option than to go for a Xeon E5-2689, I'm afraid.

I vote a Xeon E3-1231v3. A 4770 without the iGPU at i5-ish prices

LGA 1150 is a thing of the past. LGA 2011 v3 is way better. That's 861 LGAs more. Do the math! 

To be honest, you don't need an iGPU for minecraft, just stick a Voodoo in the pcie slot and you're good to go. It'll do just fine.

Stick with the i5 save some money to put towards something else.

The i5 should work perfectly for that. But if you wanna use the calculator app, you're gonna need dual cpus with at least 18 cores each at 6GHz and 4 Titan Z's in SLI.

Depends on your budget. Then again Minecraft (without Mods) would be alright with an i5.

the i5 6600K would work perfectly fine for that, though a little birdy tells me that for what you need an i5 6000K is a little overkill, and instead an i3 6100 would be just fine.
