I could really only suggest to get a bigger HDD, you have the budget for it and 2 or even 3 TB drives aren't that expensive anymore. 

I do not know how big those files are from AutoCad 3D and Civil 3D. If not big, sure 1 TB is fine. but the extra price you pay for 1 TB 'more' is pretty good.

I do not know Antec and have no idea how well build those PSU are, but I trust WoodenMarker that he suggest it for a reason. Whatever you do, get at least a Semi-Modulair one, this helps immensly in a small case. 

AutoCAD and Civil 3D have pretty small files unless you're doing really high quality uncompressed animation renders.

Antec psus are good. The antec psu is semi* modular.

I was thinking the 350D was only 2" longer but 2" thinner as well and it would work out but if you say it's too big, how's this look? http://ca.pcpartpicker.com/p/1EQv4

Replace the Phanteks and case stock fan with the sickleflows. Replace the 180mm in the case with the 140mm Hyperborea. They have similar CFM but the 140mm should have more static pressure for a cramped case and be more quiet as well--up to you if you like the quiet.

The reason for not going H80i is that it would get in the way of potential second gpu

 

And 6" Taller than the sg09 ;) . The Only problem with a Big cpu cooler like that is that it will put a lot of stress on the board when I travel with the computer (As was pointed out to me by whatthe_fuzz ) ... I found another post on the forum showing how the case could be slightly modified to allow for the h80i and I think I might try it.

I know that one is semi modular. I just pointed out that he should always get one that is at least semi modulair, to help with cable management.

Well, if you are confident in your modding skills. You could go with that route, but I would simply go with the cooler that @WoodenMarker suggested.

When plastic parts connect with the backplate off a GPU it shouldn't become a problem instantly, it can't short out when only plastic will hit it, but if it's on there for a long time and the card hits up to 80C. 

It's not going to be pretty. So I would suggest you to do an inspection every time you travel around with the case, to see if the H80i is still in a good spot. 

 

It's never a bad thing to have abit more space - even if you don't fill it up fast. I myself got a 1 TB drive and tought I would be fine with that, never able to fill it up, well - recently I had to clean both my drives, so I lost almost all my files, but you fill it much quicker then you think, altough if you don't download much, then 1 TB is fine, but for the price off a 2TB (compared to 1TB) it's something to really consider.
