reference - nvidia/amd/intel developed cooling

non-reference - developed by 3rd party companies which are generally better in cooling and provide better overclocking performance.

reference is the oem cooling solution that nvidia amd and Intel use for their processors

non reference is 3rd party development that usually a better asus evga sapphire gigabyte msi ect.

not necessarily reference is usually rear exhausted which can help in some small form factor cases it really just depends on what you need

Please don't spread this nonsense. Reference cooler is superior for SLI and SFF, where airflow can be limited. Reference cards can keep other components cooler, at the cost of running a little hotter themselves. If someone was not running SLI, and had decent cooling in their cases, non-reference is the way to go. If you are running SLI and overclocking for super high speed, you should probably consider waterblocks anyways.
