Hi I have Windows 8.1, before this I had a less than legitimate copy that was cracked with KMSPico. Now that I've gotten a legitimate key (Around a year ago) I've uninstalled KMSPico and activated Windows. I've had some issues with Windows trying to update recently, and running SFC /Scannow says there are some files that could not be repaired. I have a legitimate bootable ISO and I was wondering if there is an option to repair my Windows OS without deleting my files

KMSpico doesn't hurt windows hmmm

you done something else? maybe?

and windows update should work regardless if activated.

Try hitting repair from the bootable iso?

There is a way to do a repair install: http://www.eightforums.com/tutorials/26095-repair-install-windows-8-a.html

However I tried this a week or so ago with Windows 7 and it failed partway through the install so I had to back up my files onto my harddrive and do a full re-install anyway. It may be easier just to do a full back up and re-install to begin with, the repair install may be worth a try though, who knows.

I had problems with windows update not working at all before, I think I've fixed that since but today I got a message saying something like "Update failed, reverting" when Windows started up and tried to apply the latest update

Well 20 Years ago isn't too old as far as Pink Floyd is concerned haha =P. As far as the link, it seems like the right link, try this one instead maybe: https://www.winhelp.us/non-destructive-reinstall-of-windows-8-and-8-1.html It seems like pretty much the same thing.
