My SSD with all the system files got corrupted and left me with a series of blue screens. I re installed windows using my other mechanical drive and it seems to be operational, the only problem I have now is that I get a choice between windows 8 and windows 8.1. For some reason the w8.1 doesn`t work, but I can get into windows 8. This choice interface or whatever keeps my pc from restarting properly, so I cant install windows updates in order to download windows 8.1 from the store. How do I get this screen away? and can I later move my system files over to my SSD?

Did you format before reinstalling windows on the ssd, or is this another drive?

i had that happen when i re installed windows without formatting, as some files from the previous install were leading the pc to thin there were 2 installs, but selecting it would not work...

All you can do is a clean install, make sure you format the drive first. I can't think of any tools for removing the old bootmgr after an os is installed. I think the bootmgr is one file regardless of how many windows OS's are installed, so you can't just remove it.

Spoiler

Case Bitfenix Ghost, Mobo Asus Maximus VIII Ranger, CPU i7 6700K @4.2 Ghz cooled by Arctic cooling Freezer i30, (barely). GPU Nvidia GTX 970 Gigabyte G1 @1519Mhz core, RAM 16Gb Crucial Ballistix CL16 @2400Mhz. SSD 128GB Sandisk Ultra Plus as my OS drive. HDD's  1TB  Seagate ST31000524AS its OEM, 3TB Seagate Barracuda, 2x 500GB WDC Blue (RAID 0)

If it isn't working absolutely perfectly, according to all your assumptions, it is broken.
