So just go to Amazon and look for a 3 pin to 4 pin y splitter, 2 3 pin to 1 4 pin, and hook it up to the mobo? And the mobo will still control all the same?

You don't need a 3pin to 4pin y splitter as 3pin fans work in 4pin y splitters just fine and they allow you to use 4pin PMW fans without having to get new splitters, silverstone tek has one as well as phobya, I use 2 of these http://www.amazon.com/dp/B002OFP6QW/ref=wl_it_dp_o_pd_S_ttl?_encoding=UTF8&colid=1C27F9PGZNMYL&coliid=I2A2NDRRD28S58

I'll try and keep this as concise as possible. First build, all components are compatible, thanks to pcpartpicker.com, but as I'm getting ready to put everything together, I'm kinda stuck. It's an NZXT S340 case, I put 2 NZXT Fz 140mm fans in the front, upgraded the top mount fan to another NZXT 140mm and have the 120 that came with the case in the back. My mobo is an MSI z97s sli krait edition, with 3 4 pin fan headers while all the fans are 3 pin. So my question then is how do I need to go about connecting them so that the motherboard can still control the fan speed, if that's at all possible? Can i run the front 2 together with a y splitter somehow and still maintain speed control and run the back 2 in the other 2 headers?

you can use fan splitters to connect all the fans. i dont remember the limit but you should be fine. ( i think its like 6 fans (dont hold me to it and i dont suggest going that far))
