Does PCI express GEN 3 x16 bottleneck newer gpus, if so which models don't run their best because of it?

Not an issue unless you want to get an Intel GPU. At which point you need a motherboard that supports the GPU, some offer BIOS updates to make them compatible though. Gen2 can become an issue in certain workloads but not in games. The biggest issue in older generations is that it means you are running a weaker processor than is recommended, which would be the bottleneck, not necessarily the interface itself.

Only really the RX 6500 XT because its a x4 card, it can only use 4 lanes. (laptop GPU, it makes sense for what its designed for)
flagships like RTX 4090 lose a couple of percent. not enough to stress over. Lose more frames due to the CPU

Some of the lower end AMD GPUs like RX 6400 and RX 6500 XT, because they only use PCIe x4 and thus need faster lanes to make up for it.

It is not an issue with high end GPUs with x8/x16 since they don't saturate even PCIe 3.0

Just got 7900XTX with 4.0 and have Z170 mobo with 3.0 slot. Other than initial load of assets (which is a small amount of stutter), I did not see any bottle necking. I thought my 7700K would be a massive bottleneck everywhere, but its quite tolerable considering I dont have to upgrade just because someone says "bottlenecking"
