Two separate 6+2 pin connectors?

That's fine. For higher powered GPUs, that's actually exactly how you should do it. Just tuck the unused 6 pin connectors away. I personally just use a cable tie to tie it to the rest of the cable to keep it a bit cleaner. 

I just got a new Gpu and it needs 2x8 pin for power in. My PSU has 2 separate 6+2 and 6 pin connectors. Is it okay to power a Gpu using just the 6+2 pins from the separate wires and just leave the 6 pins unplugged or is there an issue with using 2 cables for a single Gpu?

Second connector is a 6 pin? What's the brand and model of the PSU and what brand and model is your new GPU?
