No, they are running in parallel, each core at 3.6ghz. And often times, especially for single core applications  (one's that don't take advantage of multiple cores), most of the cores will be running idle with no work to do.

 

For applications that can take advantage of multiple cores/threads, it has to do with how the tasks are split up amongst the cores, which is where the performance increase comes from...to put it in very simplified terms.
