I am now going to be building a PC, so I'm going to use some of the power supply alternatives discussed here.

I'm about to build a system like you. Check out the "new" atx12vo motherboards. 10 pin input 12vdc. Just hook a dc dc stabilizer with the max amps requirements for your system to that 10 pin input on the motherboard. 

 

Or checkout "distro360" by jayhack or jackhack or what ever his name is. Its a 12v in psu with pcie output.
