Is this compatible?

I'm buying the P500a Case and it has a usb type c 3.1 gen 2 front panel connector.

The Motherboard I went with is the z490 aorus pro ax and it has a usb type c 3.2 gen 1 header.

Is this gonna work or I will not work?

You will only get the speeds of USB type c 3.1 gen 2 as it is the slowest part in your chain but other than that it should work just fine.
