Cons:

It's bulky and when manufactures make them cheaply, they don't align properly and you have to wiggle both sides around for a few minutes to connect them. 

It only provides 5v and 12v power while SATA provides 3.3v, 5v, and 12v.

 

Pros: The connector is much easier to de-pin than SATA.

 

I'm sure I'm missing some big ones but those are the ones that I could think of off the top of my head.

Really unstable especially when dealing with graphics cards in my opinion. There was a time when this was the standard but it was phased out by better connectors. I use a PS2 keyboard while most people use a usb keyboard; there is nothing inherently wrong with old connection standards, it’s just that new better standards are constantly coming onto the consumer market to replace the old.

One of the big reasons against molex is that, even though there is the notch that's supposed to prevent you from plugging the connector the wrong way around, it's still possible to plug it far enough in for the pins to make contact, sending 12V on the 5V rail and vice versa.

 

Secondly, all the pins on a molex-connector are more-or-less the same length, so whichever makes contact first is rather random. With e.g. the SATA power-connector, ground-pins are deliberately made longer than the other pins, so that ground is always the first one to make contact. This is a safety-feature and rather important.
