I have an i5 4460 and on the task manger it says there is only 2 logical processors. But on the device manger it shows 4. On the bios it has 4 enabled but only 2 is being used. On msconfig I can only set it to 2

Does that mean the other 2 are dead cores?

Set the MSCONFIG to AUTO reboot then recheck.

I say this because if it was already on NOTAUTO and you swapped, this can trigger weirdness.

Check AUTO, reboot and recheck Auto to see if it now allows allcores in the list.

Maximums - Asus Z97-K /w i5 4690 Bclk @106.9Mhz * x39 = 4.17Ghz, 8GB of 2600Mhz DDR3,.. Gigabyte GTX970 G1-Gaming @ 1550Mhz

I think this is because of hyperthreading so you  have 4 virtual cores (and 2 physical)

That CPU is an actual quad core.

Check in the bios if it was set to use only 2 cores.

Strange.. Well task manager can sometimes be flaky. Download CPU-Z and check if it is showing correctly.

Reset your BIOS to defaults.

is this a clean install or is this an install you've carried over through an upgrade

Looking at their recent posts they recently swapped CPUs from a Pentium dual core to the i5. They had a few problems getting the motherboard to boot with the i5 CPU so something could be screwy.
