It may be a crappy or broken cable between a switch and one of the computers (which perhaps you didn't notice with the direct link, because for that you happened to use the good cable)
Edit: to answer the question more directly, you can't set the speed yourself, the NIC detects the quality of the connection and automatically picks the setting for you. On a cat5e cable with gigabit NICs and a gigabit switch, it should just be set to gigabit.
