Is this normal?

Yes that is normal when plugging in the aux. Also the sound quality is better when plugged into the motherboard IO because there is less interference and the motherboard has a built in sound card. 

Is it normal for headphones to make popping sound when pulling the microphone jack out?

My headphones with microphone is connected to the green and pink jack on the motherboard i/o respectively.

 

Whenever I try to unplug the 3.5mm jack ot makes popping sound. Also sound quality of the back amplifier is much better than the front one, the front mic port is pretty much unusable in my new cabinet.

My mobo is ax370 gaming rev1.x

Recent changes include a new case and a new cooler.

What I found weird is that the front Microphone jack produced high pitched humming and echoes and nearly made my ears bleed when I switched on "Listen To This Device", as some of my friends were complaining of echoes in game.It must be a defective jack.

 

So using the back i/o ports is relatively safer and better.

depending on the front io quality, it can be worse than the back panel. you can try wiggle the jack until the sound disappear.

The popping dissapears as soon as I put the jack in completely but the echo and flanger type effect remains, it nearly made me deaf

Not necessarily that the front jack is defective, or unsafe to use, it's just that there is just more electronic interference when plugged into the front audio jack. That is why sounds cards even became a thing, when I first built my own PC, probably 8 years ago now built in audio cards were pretty much non-existent. So in order to get a better/more clear audio experience it was common to buy dedicated PCIe audio cards (like this) or audio DACs (like this), these cut out the distortion and provided a better experience. Now with built in sounds cards on pretty much every modern motherboard these solutions are not really needed, only audiophiles still resort to these solutions.
