Simple - The system as said only has so much resources it can allocate/distribute with some having priority over others, that's by design.
The m.2 drive itself, if in use will be allowed to take over the resources of what SATA ports 5 and 6 would normally have if the m.2 drive was not in use, again this is by design.
Noted you don't have anything plugged into SATA 1 and 2 (According to your BIOS). If you simply moved the cables over and plugged into those ports on the board, those drives should reappear.
If possible, try that and see if they don't reappear along with your m.2 drive - BTW I did note you said some ports got broken.
If SATA ports 1 and /or 2 on the board got broken then you've got a real problem, not so easliy fixed concerning this issue.
