The stock case fans should be enough for cooling already.

You can move the rear fan to the front for intake and install the NF-P12 and GPU rad at the rear for exhaust. The stock fan on the AIO isn't very quiet so you can leave it uninstalled or just run it at very low rpm if you want low noise.

The side with the hub is the intake and the side with the frame is exhaust. There are also sometimes labels like arrows on the side of the fan frame that indicate direction.

intake moves air into the case, outtake moves air out of the case. 

Generally you want to have balanced or slightly positive air pressure, meaning you want to have equal amount of intake and outtake fans (maybe 1 extra fan as intake to create positive pressure). 

positive pressure means that air will find its way out of any openings, meaning dust cant get in through these openings

 

Edit: in your scenario, i would probably set up the noctua fan as well as 1 of the stock fans in the front as intake, and set the 2nd stock fan as well as the radiator fan as outtake. This would create positive pressure
