I'm looking to get an entry-level NAS running and choosing between an HP Elite 8200 (i5-2400) and an 8300 (i5-3470), which is a bit more expensive.

I'm only looking at these two because all the other cheap, used/refurbished desktops where I live have 3 or less SATA ports on the motherboard, and only like 1 internal bay.
This leads to my first question: how easy is it to utilize an external 5.25" or 3.5" bays as internal 3.5" bays for HDDs? I'd like to think I can fit at least 4 HDDs in either of those cases so I have the option of Raid 10. I heard you can buy trays or adapters for those external slots.

Also, what kind of advantages does the more expensive 8300 entail over the cheaper 8200 for general server usage? For now I'm mostly interested in using it as a media server, but I'm also interested in broadening my horizon in the future.

Well it won't matter between those, the cpu won't matter. Id get the cheapest.

5.25 to 3.5 adapter will work fine, super easily to use.

Id probalby run raid 5, get the extra storage space, esp since your on a budget.
