If you mean on the USB/DVD drive, no it will not. After flashing the image just move them over. They will not affect the installation in any way, or be installed when you install Windows. It also doesn't matter what files you use, as long as you don't replace any of the files that are on the drive

Nope. Do it all the time. Windows setup file will only touch its own files, and will ignore the rest you add in its own folder next to the Windows setup.

No. As long as you don't delete the default folders for a Windows installation then you'll be fine.
