So I got me a budget case which is a cool master box 3.1 lit

 My old case was just a retail one and I had only one exhaust fan one CPU fan and one power supply exhaust fan and usually the temperature is around 25 to 30 Celsius ideal and 40-45C full load.  And the old case Had a side ventilation for the CPU.

Two front fans as intake. Don't know much about that case, but if it's like the masterbox 5 you're going to need to up the quality of the fans and get more fans on top as well. Create the positive air pressure with

 

Front 2x 140 fans as intake

Top as intake

Rear as exhaust

They only take 120 mm fans.  There is no top vent there's a ventilation on the bottom but that's for the PSU The only ventilation is the front now if I take the cover off it will be flowing through that thing like crazy and the times are down but looks ugly

and those intake fans are 2 x 90mm connected to my 4 pin n molex and running full speed and it's loud

Been thinking all this heat is building because of my CPU fan orientation but who knows I'll find out tomorrow once I install the new CPU cooler fan and do some tests

It's not your fan orientation, it's a bad case in general. I was hoping a optimal fan configuration would help, but it appears it won't. Most of the time removing the front panel helps a ton which you mention is ugly, but helps.

 

Doesn't seem like your running high end components either, which usually helps not having them in to help with better heat output and airflow.

 

What are your current front intake fans? It could be swapping them out for better 120mm fans might help.

 Like I said the fans in front I just all fans that I had laying around and then 90 mm.   They both are running at 3000 RPM's each 

 

what components are you talking about I know my motherboard is old and I'm using DDR2 ram 8GB. I will update my motherboard in a year or two it is never going to be trouble or problems only problem I've had is heat issues with this new case I'm going to see if my buddy can 3-D print me a  Front case with more ventilation 

 

what do you recommend for fans 120 mm  i'll have to get three of them as that's all the fans this case can take.  Or I can have him drill holes(Design a image) in the plastic side window

You could also try modding the panel you currently have for better airflow. that way you know it fits perfectly (making a "snap on" panel can be a bitch if you dont know where the holes line up)

 

I would personally suggest vents on the angular sides of the panels, Or the middle cut out with the sides remaining. Not both, as that would make the front panel far too flimsy and prone to breaking. Theres a Case Modding and DIY section of the forum who could most likely help with that :)
