Here is a good selection of EATX cases. Maybe one of these might be good for you. 

Looked at those but not sure which ones cant support custom cooling and at the same time have good airflow

honestly I would suggest go through that list and find one you like the look of, important part of a case really imo, then go to the manufacturer's site and look at the tech spec sheet, for example the corsair 780T is branded as a high airflow case, never used it so can't say either way, however my 380T which is the little brother has both decent airflow, and my custom loop looks good and works well, back to the 780T, open front so intake should be good, and supports a fairly large amount of rads:

Front: 240/280/360mm
Top: 240/280/360mm 
Rear: 120/140mm 
Bottom: 240mm

 

although I would imagine not all at the same time, probs not a duel 360 for example, but could do a 360 at the top, 240/280 at the front and could add a 120/140 at the back

please don't read this as funny response, more so you know in the future, one point to consider for custom loops is where the fans/rads you go, where the fittings would sit, would they interfere, in the case of the 540 you would max out at a pair of 240mm rads, which might start to struggle with an sli setup plus overclocked cpu/gpus, which I imagine the OP is after with the idea of a custom loop as well as an E-ATX board?
