Usually installing it outside of the case is easier and you just need to place the entire board and cooler into the case at once.

I believe that cooler has a backplate bracket. If your case has no cutout for one, then you should install the cooler onto the motherboard before putting the motherboard in the case. However, it might be better to just install it before mounting the motherboard in the case anyway since you'll have all the room to work with.

Install everything outside your case first. You can use your stockfan if you dont want to use your thermal compound. You can also use no fan at all, the system will protect Itself incase of overheating and if It reaches critical temps, It will shutdown automatically.

 

Then It depends on the back plate that your fan uses, but as a suggestion, on behalf of commodity, always mount It outside the case. Depending on the case you can mount It with the mobo screwed in the case, but even then It only makes more difficult to mount It. So always mount It outside the case by default.
