Lets not forget upgrade paths, as I can easily replace that G4560 with an i5-7500 or higher at a later date, maybe after selling the other system.

if you're gonna upgrade in the future then i'd say keep the:

just because if you plan to upgrade the rig later on then at least there's a good upgrade path. Yes the I5 is better but there not much point keeping a 4th gen intel PC when you could just keep the kaby lake build and upgrade to a I5 7600k or an i7 7700k later on down the line.
