So I had been using 7stacks on my PC for a long time now.  I absolutely love being able to have literally 100's of program shortcuts super organized and two clicks to launch (first click on the icon to open the sub-window, second click on the app shortcut to launch)

 

I am upgrading to Win10 now.

 

I am wanting to know if there is a better way of doing this now?

a more resource friendly program? built in feature? a different/better way to do it?

 

Pinning everything to the start menu doesn't count.

1. Do you really have that many frequently-used programs that requires all these stacks?

2. You claim pinning doesn't count, but how does this differ from pinning to the start menu in Windows 10? 

Both your 7stacks method and Windows 10 Start require two clicks and can be organized into relevant sections of shortcuts. Without changing to full screen Start menu, or adding so many to force scrolling, by my quick count, you can have 20 "stacks/rows" of shortcuts of 8 programs each.
