Putting the Define Nano S on its side?

Simple question. Would putting the Define Nano S on its side be ok? I'm trying to consider my options for mini itx cases and the define nano s fits all the requirements except where the device will be stored. There will be plenty of airflow on all sides except the bottom obviously, will this be an issue still?

Yes, but I would add rubber feet with some sort of adhesive to prevent vibration, protect the case, and not block off any possible airflow, even if your case does not have it.

Also I recommend not having hard drives in the system if you are going to rotate the case on its side as you could damage a platter.

HDDs are fine as long as you don't rotate them while they're running.
