All my system fans are connected to pwm and I'm wondering how to control them. If I need an application please link it, thanks! :)

Motherboard bios is the easiest way.

Can try SpeedFan though it can be a bit tricky to get working and doesn't support all motherboards. 

 

Another option is to check if your mobo manufacturer provides any software for this - I know Asus and Gigabyte do.
