Hello! I got a NAS, that I want to upgrade.

Current specs: 
Core 2 Quad Q9400
Hyper 212 Evo
Asus P5P43TD/USB3
NZXT Phantom Anniversary (most shittiest case I`ve EVER been around)
Asus GT 640
6GB RAM
Corsair VS450
And 1 SSD, 3 2.5" HDD`s

New specs: 
Intel Pentium G3258
Asus H81I-Plus
Fractal Design Node 304
4GB RAM ( don`t need anymore)
Either use the built in graphics or use the GT 640. 
Corsair VS450
Same SSD and drives.

Is this a okey machine for NAS use?

Use your current system to run those. The G3258 is a step down from Core 2 Q9300. If you want to use ECC memory you can search for LGA775 server motherboards like Asus P5BV/C which supports C2Q Q9300 and ECC memory at the same time. If your Minecraft server is popular you may want to bunp the server to something like a dual Xeon E5-2680 and 128GB of RAM (as Minecraft server, when deployed with lots of redstone and have a lot of users, eats RAM and processing power.)
