So I have 2 USB 3.0 ports built in the top of my case, but their blue color doesn't match my black and red theme, is there a way to paint them?

I don't recommend it but you could pull a Linus, remove the USB PCB, spray paint it using non-conductive paint, then repetitively insert a USB3.0 device to wear off the paint covering the contacts...I wouldn't do it myself but you could.
