Hi, in my future rig I'm planning on using dual EVGA GTX 980s with SLI on 3 monitors. My question is, do I output to the three screens from one GPU or do I have no SLI and output one card to 2 screens and the other to one? Sorry if that was confusing but thanks!

You would only connect to one card. But honestly you should just wait till Pascal cards are released and purchase a single one of those instead.

[CPU: 4.7ghz I5 6600k] [MBAsus Z170 Pro G] [RAM: G.Skill 2400 16GB(2x8)]

[GPU: MSI Twin Frozr GTX 970] [PSU: XFX Pro 850W] [Cooler: Hyper 212 Evo]
[Storage: 500GB WD HDD / 128GB SanDisk SSD ] [Case: DeepCool Tessaract]

[Keyboard: AZIO MGK1] [Mouse: Logitech G303] [Monitor: 2 x Acer 23" 1080p IPS]

it doesnt matter. but i would highly recommend to wait for next gen and then go with one higher end gpu.

there are numerous issues with sli.

Sorry, but what are Pascal cards? Are they more expensive than dual 980s?

They are the new Nvidia cards slated to be released this year to replace the 9xx series cards.

Nvidia will just realease some new mid and high range cards this 2016, and they will be (I guess) more powerfull, so you'd better wait some months,

Since you were going to buy dual 980's I guess you don't really have money problems, so being based on that, I would recommend you going into the new gtx 1080, or dual, depending on price, but you may wait until someone makes a review so you see if that's what you're looking for.
