Molex Extracter work with ATX pins?

Correct that would be for the molex 4 pin conectors themselves. 

Okay, please... feel free to punch me in the face if this is a stupid question, but will this MFC Molex Extractor work with other pins as well like the PCI-E Cable, 24 pin cable, ect?

That spectic one with the prongs will work with PCI-E and not molex 4 pins themselves. They are referring molex as to orginal branding of terminals.
