Any good software for video compression?

I have a 1GB flash drive atm and some videos that I want to put on a few different devices from video editing and stuff.

Anyway, some of them tend to be slightly higher than 1GB in file size. 

Any good compression software that degrades video quality to a reasonably minor amount? I also can't have it be MKV in the end.

Handbrake? It has option for .mp4 besides .mkv.

Handbrake or virtualdub. Virtual dub gives more options, supports more formats, but is slightly more complicated. Handbrake does .mp4 only I think?
