So I'm in a middle of recovering data from software broken HDD. There might be some other problems with the HDD itself as well, so I want to clone the entire disk to another working HDD.

Now there is a problem. I tried to make an exact copy with Clonezilla, but it's complaining me that there are no partitions on the source disk. I am aware of that but I still want to clone it. Is it in any means possible? Thanks for help in advance !!!  :)

Try EaseUS. I think i did something like that with it.

There's an option while running to clone the entire disk, preserving any partitions or lack thereof.
