I want to start doing nightly backups of my machine to an external HDD, what would be some good programs to use, also would like the ability to use the same program to backup to a home server in the future...

If you have Windows 8, look no further. Windows has File History.

It does what you want. You can even do backups every 5min if you wish, without system performance drop. What it does is that it backups the files, and any bits that are changed, it catalog them and stores them. So, from the File History Panel, you can go back in time on a file, or folder. If you re-install Windows, no worries. All you have to do is click on "Turn On", and Windows will re-detect everything, and resume backup operation. And yes, you'll be able to go back in time on a file or folder before your re-installed Windows. nothing is lost.

But what if you don't have the system anymore, how can access my backup? The last version of the files are accessible when browsing in them on the drive. So you can retrieve that.

The drive where it will store a backup of your stuff, can be a separate drive internally, or external drive, or network drive.

Macrium Reflect is what I've been using for a while.  The free version lets you auto schedule backups and image your whole drive.  But you need the full version to do incremental backups or auto-delete old backups.
