I have a case with fan mounts on the glass side panel, but im confused about how I plug in the fans plug them in and mount them while still having the side panel on, especially If I want the cables routed around the edges as opposed to ugly just running right to the fans. Does anyone have a good suggestion for 

A) A good fan controller. Are there versions with software? I have no idea.

B) Red led strips for lighting

whenever you put fans on the side panel, you have to figure out how to run the cables. It will rarely pe pretty, but you should have enough slack on the fan cable to plug it into a motherboard header then put the panel on. Always be careful when removing the panel to not yank the fan cable out, so just take it off enough for you to stick your hand in and unplug it.

When in doubt, re-format.

hmm okay so is it really worth it for air flow to have the side panel fans?

Depends on what you are running in your system, how much airflow you already have, and how big a deal noise is for you.

 

Unless you are running multiple graphics cards, and have a bunch of drives blocking your front intake, chances are that a side panel fan will only have a minimal impact on temps, as long as you have at least one good intake and exhaust already in the system.

When in doubt, re-format.
