I have my SSD partitioned for the OS and for programs. I want to do a clean install of Win 10 on the OS partition. Will my installed programs on the other partition work afterwards? They are mostly games along with a few other programs.

no. they will be uninstalled, and you will have to reinstall them.

Why would they be uninstalled? They are on a separate partition.

From my experience of having an OS SSD + Program Files HDD, it really depends. 

Some are going to work fine and not care, some will have data stored in the AppData folder, and will work but will reset themselves somewhat.
Some are going to ask to be reinstalled somewhat on launch, Steam does this, and some I just have to reinstall completely.

 

For anything I use a lot, I just reinstall it tbh. The smaller programs I don't use as much I try them when I need it, if it works great, if not I reinstall.
But this is just me from experience, it might not be a smart idea to do it like this...

Both partitions are on the same SSD but I doubt that makes any difference. I guess I should backup the AppData folder and put it back after the clean install.

Games that use Origin or Steam (maybe GOG too) will work after reinstall. You just need to point launcher to correct location. Other software are more tricky. If you are moving one OS version to another (like 8.1 to 10), I would say most won't work. With same OS version you can get some to work by copying program data, AppData and Documents folders to your backup and replacing them on new install. Those programs won't show on start menu or Remove software listing as Windows doesn't see them as installed software.
