So, i was wondering if there were any cons with not having the side panel on your desktop? The pros must be better airflow and the computer running cooler overall right?

It all depends. If you want a positive case pressure then leaving it on helps. I know in my old N200 the front fans helped cool the GPU and keeping the side panel on channeled air to it.

Dust

This, case with filters manages to prevent everything from getting dusty. If you think about it you clean dust like every week or two, imagine cleaning your computer every two weeks.

There really isn't any cons, but dust maybe? Or if you have asshat roommates that like to screw with things? But that's about it. I run a couple of my PC's without their sidepanels, they overheat otherwise, however dust hasn't been a problem for me.
